AEL Kalloni FC was formed in 1994 through the merger of two clubs from the Kalloni area on the island of Lesbos. The club enjoyed a period of success in the late 2000s and early 2010s, achieving its first ever promotion to the Greek Super League in 2013. They managed to stay in the top flight for three seasons, even playing some matches away from their home island due to the inadequacy of their stadium.

However, the club began to face significant financial problems. In the 2016–17 season, these difficulties became critical. AEL Kalloni were excluded from the Football League (second division) in May 2017 due to unpaid debts to former players and were subsequently relegated to Gamma Ethniki (third division).

This exclusion marked a rapid decline for the club.
